These problems sometimes cause XPS not to be able to even open the design so that changes can be made. Some cases include: a) Forgetting to set the peripheral address when adding a peripheral b) Adding external ports and then deleting the peripheral c) Just making lots of changes in general which affect connectivity. When done in the GUI, it certainly seems that the design can sometimes get out of sync with what the GUI is showing you, and it isn't clear where to go in order to fix things. I wanted to point out the significance of the .MHS file for this purpose. The MHS file is the file that is getting changed by XPS when you are making all those new ports and adding peripherals...etc. Fortunately, it is a text file that is quite understandable (and editable!). By taking a quick look at the error message given when you try to open the XPS project, and taking a look at the MHS file one can usually trim out the offending issue. I won't go into all the syntax of the MHS, but it suffices to say that it contains 1) A list of all the components (e.g. microblaze, ram, peripherals...etc.) 2) Any parameters associated with those peripherals 3) All the connections between those peripherals Take a look at your MHS file, it will probably make you feel a little bit more "in control" of the whole process.
